Stephen is an enhanced Human. His parents died in an accident not long after he was born. He was with them in the accident but was protected to enough of an extent to be operated on in order to survive. It was not a licensed operation, made by a shady scientist and not a doctor. However, it was the only way that Stephen's life could be saved.
As he was so young he did not notice the difference between himself and others. Particularly because he wasn't allowed to go outside. He lived in the lab and attached apartment of Scientist Kels, a close friend of his parents.
When Scientist Kels was found to be related to the Incident, he simply asked that Stephen could live a normal life. Thus, the Council's person Steve allowed Steohen to enter the All-Races Classroom, and receive protection from their teacher Miss Charles while Scientist Kels was sent to the Punishment Tower. This was a temporary solution for the two years the classroom will run. Then the life of Scientist Kels and Stephen will be decided by the Council.

Motivation
Stephen's enhancements are experimental, untested by anyone else and not registered. Thus, even though they saved his life after an accident when his parents were killed not long after being born, the Council was unsure as to whether to keep him online. His guardian/[creator] has been apprehended by the Council and kept in The Punishment Tower until Stephen finishes his two years of senior schooling. It was the wish of his guardian to have Stephen live a 'normal' life, at least for a short time. Thus while a student in the classroom, Stephen is under protection.
